If you watch the remote on your phone, you will see an instant update to the order you are setting on the computer. What you can do is sort iTunes the same way you are seeing in the remote and then reorder by dragging the songs up and down. The Apple Remote always uses the "official" order. What I found out is that the Apple Remote ignores any sorting you have done in iTunes using the column headers such as number, name, artist, etc. I've had my playlist ordered that way so long, I had forgotten I'd done it.

However, on the Apple Remote on the phone, they are listed in reverse order. In iTunes on the computer, they play in that order.

In the end, I didn't like that order and used the sort button in the first column to flip them. Formerly there was a third-party tool 'PlayBackLoop' that did exactly this, but YouTube canceled their API key because they 'replicated built-in.
